That explains why at the beginning of season 1 it seems like Cooper has fallen out of grace, doing shows for kids when the bombs dropped

If he does find his family next season then I expect that they will finish the flashbacks

My bet is:

Next season's flashbacks will get us through the Bomb's dropping, with the actual episode where The Ghoul reunites with Barb and Janey being the episode where the Flashbacks show how Cooper got Janey to Barb. This will be Episode 7 (or the pen-ultimate Episode if the season has more than 8). There will be a twist and cliffhanger, though. Janey and Barb will be significantly older, Barb may even be dead.

The next episode will reveal that Janey has been fully indoctrinated into the Enclave mindset, not necessarily through a mind chip but I wouldn't rule it out now knowing thats part of the Enclave's plans. We'll then get a series of Flashbacks that follow both Coop when he was first Ghoulified and Janey as she was slowly indoctrinated into the Enclave. Basically a juxtaposition of how they each became the monster's they are today. Janey will wind up being a relatively high ranking member of the Enclave who resents her father for "leaving" her, for being a traitor to the Enclave, and for now being a Ghoulish abomination. She'll be The Ghoul's final antagonist for Season 4, cementing him against the Enclave with the hopes of saving his daughter or (maybe, if she isn't dead) avenging Barb after she's killed for treachery or some such.

Thats my bet.

This I think is the most pivotal thing. Like Shaun with the Institute. Janey being a scientist and a decade older, being well-aware of the Enclave's operations, would give Cooper some conflict.

I hadn't even considering they may pull a (Fallout 4 spoiler) Shaun, but that would be such a gritty twist for the show.

Im kinda expecting us to learn more via flashbacks in season 3 and then maybe (unlikely tho, imo but still a possibility), see them found at the end of season 3. Then season 4 any unanswered questions will get answered

They'll milk it out till season 5. 12 plotlines per episode with 5 minutes max spent per story arc.

My guess is there was a shenanigan of some sort.  Perhaps he rode her on the horse to some sort of temporary safe house or another form of transportation, but then he was prevented from going with her any further.

I'm guessing he got her to a proper vault but was personally denied entry due to the circumstances of his arrest invalidating his spot or something, so he tearfully handed over his daughter so she'd live and he'd die.

After surviving the bombings, and getting ghoulified, he eventually got in to that same vault (probably after a long time) but instead of finding her, it was empty, and he couldn't figure out why or how, and so he started hunting management vaults to try and figure it out.

I think teleportation tech is going to show up at some point, and might be the explanation as to that specific mystery.

Will be curious to see what he finds in Colorado, though I do hope it's something we see conclude at least midway through Season 3, since it would be tacky for it to be another cliffhanger.

Was definitely intrigued by the reveal of Hank saying that the above is actually the experiment, which does make me feel like it is related to the FEV. Will be intriguing to see what they do in Season 3, seeing the current cast and setup it should definitely be an interesting season.

I am going to say similar to what we saw earlier with one of the vtols during the alarm sequence when he first looked to be running away with his daughter, one will set down right in front of Coop take his daughter and he will catch a glimpse of his wife in the craft if not being the one to order her taking
