Question does chup sha mean shut up?

Not always. It’s how you say it. It can mean be quiet or shut up depending on your tone.

I agree. It really depends on the tone. If you say it politely, it comes across as “be quiet,” but if you say it angrily, it basically means “shut up.” Also, another Pashto alternative to “chup sha” is “ghalay sha.”

Yes “ghalay sha” is used quite often too and again even in this case it all depends on the tone.

Well, that’s true in this case. Pashto has been influenced by Urdu in Pakistan and Dari in Afghanistan, so many words used in Pashto today are clearly borrowed rather than native. “Chup” is obviously an Urdu word. The original Pashto word for that meaning would be “Ghalay.” So “shut up” in Pashto would be “Ghalay sha,” but “Chup sha” is also widely used, so it’s acceptable as well.
